Not sure what year your C is (and the early IPCs are a little sketchy), but the hole in the front cowl was used to duct cooling air to the fuel pump.  Sometimes that duct was routed up to the generator for cooling, but I’m not sure if that was ever how the factory intended it.

Later C models, the fuel pump cooling plenum replaced the cold air plenum to the muffler shroud behind #3 cylinder when that was moved in front of #2 cylinder.

I have a hole with a cover over it behind cylinder 4 in the plenum. My outlet for the muffler is behind #3

I have no shroud on the fuel pump but plan on doing something for its cooling.

A covered hole behind #4?  Interesting.  Was that originally the cooling tube to the battery box?  

I’m not sure what years Mooney put the cooling shroud over the fuel pump (if any?).  My duct to the fuel pump was ran (inelegantly) underneath #2/#4 cylinders, with some zip ties to oil and fuel hoses, and the open end of the duct just pointed at the fuel pump.   

I relocated my muffler shroud cold air intake from behind #3 cylinder.  I then moved the plenum for the cooling air duct to the fuel pump from the front cowl to behind #3, same location as my friends ‘68 G model.   I made a little flush patch to close up the hole in front of the cowling.  I figure it’s gotta be worth 0.001 kts faster with that hole closed up.  (Which was kind of your original question, what to do with the hole in the cowling.)

That's what I'm thinking, block the cowl hole and then use the hole behind cylinder 4 for fuel pump cooling. Looked at it today and to run the tubing from the cowl to the fuel pump would be a tangle!

The battery box cooling tube is still intact behind 4
