I have separate GPS and VHF nav com boxes (Garmin 625 and Trig TX 56A). Nav output goes to a King KI 525. This is controlled through an Icarus IRU 525. This is a gizmo that plugs into the back of the HSI. There is a toggle switch for switching plus, if an ILS frequency is entered in the nav/com it automatically switches to that. This setup is left over from when I had a KLN 94. I think it eliminated the need for an annunciator panel.  

I think the Icarus may be causing problems and I can’t find much information about it. The company seems to be out of business although Google shows a company in Dallas to have repair capabilities. My question is how this switching is accomplished nowadays? I never see annunciator panels being installed and obviously Icarus is obsolete.

Is it stuck on Nav or GPS? The GTN 625 Manual says it is compatible with the KI 525A. I have a KI 209A which has the switching relay built in. If it is not switching than your relay in your IRU 525 may be bad.

It’s not stuck the autopilot just won’t function in either mode

I don’t have a high tech autopilot, I still have my wing leveler. Does the autopilot get its information from the HSI indicator? If the indicator works fine then I would start looking at where the AP gets its info.

Sorry, I am not much help in the Autopilot department but there are people here that are. I would have to see the wiring diagram to properly trouble shoot the problem. 
To answer your original question now days with G5’s, they use a GAD29 to talk to the AP and the G275’s I think talk directly to the autopilot.
